In Germany we have “Iserv” for school, where, after every login, your personal files get synced to the Computer. :) (Also other small stuff like Desktop Background, Program links etc.)
As the Server runs on Linux you have a lot of commands running for a moment to get everything done.
It could be a few different things. Apparently if a shell process generates an error or warning it can trigger a window to open, display the message, and immediately close. Things like a program using a script to run itself startup and then not deleting that script after being uninstalled can cause it to happen.
